His father, James William Colbert Jr., and his two brothers, Peter and Paul, were murdered in the crash of Eastern Air Lines Flight 212 on September 11, 1974. Following the crash, his mother relocated the family to Charleston, South Carolina.

Colbert went to Charleston’s Episcopal Porter-Gaud School, where he performed in several school plays. Initially, he intended to study marine biology, but he suffered inner ear damage during surgery to heal a perforated eardrum.

As a result, he lost hearing in his right ear and was unable to continue a career as a scuba diver. In 1982, he enrolled in Virginia’s Hampden-Sydney College, where he studied philosophy and continued to act in plays. Colbert attended Northwestern University to study theater in 1984. He graduated in 1986 after studying acting there.

While at Northwestern, he began doing improvisation, both on campus with the No Fun Mud Piranhas team and at the Annoyance Theatre in Chicago. 

After graduation, a friend offered him a job answering phones and selling souvenirs at Chicago’s Second City, and he also enrolled in the free improv training offered to staff. He was then hired by Second City to tour, where he met Amy Sedaris and Paul Dinello.
